We were in NY before Xmas :)
I used this site

http://gonyc.about.com/od/planyourtriptonyc/u/plan_your_trip.htm

and this

http://new.york.hotelguide.net/

We stayed at The Royalton on 44th, just a block from Times Square in one direction and Grand Central in the other :)

I recommend looking at tripadvisor

http://www.tripadvisor.co.uk/

The best bit is the actual travellers photos and reviews

it also has links to where you can check the rates at the hotel. I got a great deal booking via quidco after checking out the rates links from the trip advisor.
I stayed at the 'pod hotel' with my son in bunk beds - and it was wonderful

went with work last march and stayed in the marriott at newark airport, very plush and costs about £45 a night with the exchange rate. free shuttle from airport to hotel also train runs direct from airport to pen station (nyc) costs about £8 (20 mins). avoid parking here though will cost you £30 a day:w00t:

Hi,

stayed in the marrakesh hotel in Manhattan, was in a great location, the subway was literally on the doorstep, around 10 mins to time square, also next to Central Park.

most of the hotels in new york will be fine. as previously mentioned, tripadvisor.com is very very handy. I stayed at the intercontinental the barclay last week in new york, it was amazing. as long as your somewhere near midtown, you're near everything. The city seems to be safe place now, it's clean too. the wellington is meant to be reasonably priced, though it is on Times Square, so it'll be noisy at night. check tripadvisor, i booked my holiday after using it to research. lastminute.com have a lot of good deals on at this time of year too (i booked with them and all went well).
