You can often get cheaper tickets if you're aged 16-25 (student or not, doesn't matter).

Try having a look at the national rail companies' websites - you may be able to book online. Always try checking a fare from both countries - sometimes can be cheaper to book from one end not the other. seat61.com might have some other useful tips.

For standard-rate fares across Europe (usually can be beaten with 16-25 discount, special offers or booking locally, but supplements on top for fast trains), try http://www.jizdenka.cz/ (but they don't sell). Click on the Union flag to switch to English then 'International Tariff Calculator' (otherwise it does local Czech fares)

You shouldn't be concerned about the prices. The train between bratislava and budapest for instance costs 15 euros. And the train comes all the way from prague. so it shouldn't be that expensive. But google it and you'll find it I'm sure.
tuifly are doin 2 4 1 flights to germany colgone-bonn from manchester and from manchester to stuttgart from £19.99..... might be nice travelling through on train, but quicker by plane.
