You're thinking of 'Navigation' that comes with Google Maps, nope that is free and very limited and doesn't have the option.

I've got the paid for copilot, but prefer to use the free Waze.

Waze has avoid motorways in the navigation options.

Just installed Waze, it's amazing! GUI is user friendly and also the reports are helpful. Will use this for my journey today. Thanks

Google Navigation allows you to avoid motorways and tolls,you need to look under settings

My last 4-5 versions haven't....I own a Galaxy S III with the latest version of Jelly Bean and my Navigatin app is up to date...I get no settings apart from a screen dimming option.
