Firstly, its probably best to only jailbreak the iPhone if you're comfortable enough with the expected road blocks apple are going to try and put in your way.

You shouldn't have any problems with using iTunes though - The only thing is if you use iTunes to do a software update, it'll relock the phone and remove the jailbreak (which might not be a bad idea in your case!).

If you wish to upgrade the software and keep the jailbreak, use the software provided by your favourite development team to build your ipsw to update the iPhone with.

Hokay! Are you on Windows or Mac OS X? Do you have iTunes 9 installed properly? Do you get the windows USB device ("do do!") noise when you plug in the iPhone?
[mod]#9

Thats because mobile device support isn't installed properly! Simple to fix:
Go to your documents, then your music, and find the iTunes folder. In there, you'll find one or two files called "iTunes Music Library" - copy them to the desktop just to be safe - you shouldn't need to do this, but i'd rather keep you safe :)

Next, uninstall iTunes completely from Control Panel, [add and remove programs (xp)|programs and features (vista/win7)], and restart.

Then download iTunes from apple.com/uk/itunes/download and install it. Reboot again (just to play safe), and plug the iPhone in.

If you have problems, gimme a shout and we'll do some more iTunes debugging, iTunes makes this easy.

-Liam

Edit: just to be clear, this issue isn't anything to do with the fact you've jailbroken the iPhone. Just a problem with your iTunes installation :)

I don't suppose you've disabled the Apple Mobile Device Support service by any chance, or use some kind of "speed up your pc" software which has disabled it? - What version of windows are on?

Infact, apple talk you through this: http://support.apple.com/kb/TS1567
