1) If you buy a ticket from the airline you always have to pay the full cost upfront, unless you have the flight as part of a holiday package. 2) Tickets bought through an agent are usually more difficult to upgrade and may have restrictions on choosing your seat.
I always price hotel and airfare separately before booking a holiday and suspect some airlines discount some airfares when bought as part of a package. I have never managed to beat an Emirates package with a separate airfare and hotel booking.

Normally get discount online

Online option typically provides greater consumer safeguards, assuming the buyer can be bothered to enforce the safeguards if required, and the supplier is UK registered and still trading at the time of attempted enforcement. Additionally, UK credit card Section 75 protection may be beneficial to any purchase method. Generic info:

Book in the shop and you pay by credit card you pay a % plus an admin fee, online just the %.

Do it online, you can normally manage your booking online far easier, select seat etc, without involving the agent. Price will be cheaper online (normally), and you may be able to find a promo code and also get cashback.

No

Sounds like they are pricing you flexible tickets or something better than general economy tickets. You'll generally always get a better deal booking flights yourself. Let us know the exact info and price they are giving you, airline etc and then we can check and compare.

online is cheaper because online companies have less overheads, they don't have to lease a physical shop, pay many staff etc.
